Actually I only use the jed indent routines to keep things somewhat under control while coding. To indent larger sections (and to do the right thing with HERE DOCUMENTS), I use the Ctrl-C Ctrl-T binding to run perltidy on the entire file or on a buffer region. 

This also has the advantage of being able to tidy up regions of intermixed Perl/whatever code.
